Different roofing companies have different ways of going about this, but there are a few things that should absolutely be done to make sure things are kept clean.
The first step that your company should take to protect your property is to document exactly how everything was when they arrived. More sophisticated roofers will take pictures of everything around the house, any damage that might already exist, as well as anything breakable.
